Mary Blake arrives at Blackie Norton's Paradise gambling hall and beer garden looking for work as a singer. Blackie embarrasses her by asking to see her legs, but does hire her. She faints from hunger. Nob Hill Socialite Jack Burley and Maestro Baldini of the Tivoli Opera House see her singing and offer her a chance to do opera, but Blackie has her under a two-year contract which she sorrowfully stands by. Later, when he makes up posters featuring Mary in tights, she does leave for the Tivoli. Blackie gets an injunction against Burley, but knocks out the process server when he hears Mary's performance as Marguerite in "Faust". She asks her to marry him and she agrees to go back to the Paradise as his kind of singer, but Blackie's childhood chum Father Tim intervenes. After Blackie slugs the priest, Mary leaves. She is soon the star of the Tivoli and Blackie's place is closed down. She sings a rousing "San Francisco" on behalf of the Paradise at the annual "Chicken Ball" and wins the $10,000 prize which Blackie throws to the floor. As she storms out of the hall a terrible rumble betokens the famous San Francisco earthquake. Buildings collapse, streets split wide open, the city burns, the army dynamites whole sections of town. After staggering around in a stupor Blackie finds Father Tim and the two of them find Mary at a Salvation Army camp. Backed by hundreds of others, they look out over the ruins which are gradually replaced by the shining new city with a reprise of the title song.

In Brooklyn, fishing is the hobby of the workers Jonah Goodwin and Olaf Johnson and they use to fish every night in their old boat. Jonah's daughter is the twenty-one year-old telephone operator Stella Goodwin, who is an ambitious young woman that dreams on leaving her neighborhood. She is the sweetheart of the worker George Watkins, a simple man that dreams on marrying her. When the smalltime gangster Harold Goff arrives in Brooklyn, he extorts money from Jonah and Olaf to "protect" their boat from fire and dates Stella. Jonah tries to convince his daughter that Goff is a racketeer that takes money out of poor ordinary people but she does not care to her father since she sees Goff as her chance to have a comfortable life and visit new places. When she discloses to Goff that her father has savings, Goff demands the money to Jonah. Now the old man is convinced that the only chance to get rid off Goff is to fight back.

Seeking refuge, they stumble across his secluded island hideaway laboratory, to discover MacKrill/Mac Krell has found away to change humans into sea-life and back again. Stella mistaking this fish potion for lemonade drinks some and is turned into a starfish, her older brother none the wiser chucks her out into the ocean, only to learn from the video cameras the awful truth. Out searching for her in a boat guilty Fry knowing how futile this action is drinks the potion and dives in after her (changing into Californian Linefish in the process) leaving the Professor and Chuck on-board as an storm brews overhead. Unable to stand the batter waves, their craft sinks along with the antidote and Chuck has to drink the liquid to prevent himself from drowning (ending up as a jellyfish), with MacKrill/Mac Krell warning that unless they drink the antidote in within 48 hours they'll be stuck as fish forever. Now these three find themselves stranded in the ocean in a desperate search to find that antidote. However on the seabed their antidote has fallen into the fins of the ruthless pilot-fish Joe...whose exposure to it has increased his intellect, making him power-mad with no intention of letting this stroke of fortune desert him.
